As soon as my newest character stepped out of the tavern carrying unconscious Ambelie, they were searched for bonemeal and cleared to continue.

I understand exactly why it happened, but it created a little story awkwardness, considering all the warnings not to be spotted carrying Ambelie.

I'm not sure how best to handle it — just a comment from the guard "I hope your friend feels better soon?", or a more-elaborate dialogue to explain Ambelie away?

Maybe Feygard patrol guards are just a bit simple minded? The more intelligent guards would avoid to do patrol service

But you are right - a comment like you proposed would be nice. Such details make a great game.
