Sorrow: Imo the story line and skill sets should be the same no matter the gender.
It would be kind of funny if some of the NPCs reacted to your differently because you are a girl.

About 2nd gender.
The idea itself is ok, but, as a russian translator, I should note, that, in languages other then english, simple switching between he and she wont be enough!
In particular, in russian every verb in past has gender flexia, also adjectives must be in agreement with gender and so on.
So, splitting main character into two implies also splitting of most dialogs and quest log notes, thus doubling the amount of work for quest writers and translators.

Is it really worth all this work?

On second thought, the order of words is not changing because of gender (in russian, but I'm not sure about far east languages), so developers could add special preprocessor patterns to handle it;
something like:

Look at that {boy|girl}! Look at this greataxe, that {he|she} has! Give {him|her} some respect!

I guess, such pattern will working in russian as well.

IMO if you can choose gender... Why not make some differences too ?
