Every time you enter a map, a thumbnail is generated in the WORLDMAP folder. The file there contains a checksum of the map in its name. If the map hasn't changed since you last visited it (a file with the same checksum exists in the WORLDMAP folder), the thumbnail isn't produced.
Your save keeps track of the last visit checksum of every map. When you display the worldmap, the files matching these checksums are displayed, if they exist.
By messing with the WORLDMAP folder, you risk having a blank worldmap (or an incomplete one) until you visit all maps again.

Just tried it and don't bother. The cloner app itself automatically copies all updates you install on the original.
