Is there any benefit to not picking a side in the quest between Prim and Blackwater? I decided not to kill anyone and it seems like it was a bad idea.

You can pick sides without killing anyone. You get access to the shops, but I believe it reduces the XP reward. However, you never know what the devs may do in the future with a surviving exiled leader.

You are correct that not choosing a side was not the best choice. IIRC there is now a quest that you can't access. But that is AT. You make your choices, and then (absent a savegame that allows you to undo the choice) you have to live with them.
